TECookbook: annotating and parsing Transposable Elements-associated data

This package was developed to annotate and parse data associated with Transposable Elements (TEs). It has been successfully used to explore the co-evolution relationship between LINE-1 family repeats and ZNF10/ZNF382, which can be accessed via ZNF10 and ZNF382 respectively.

The relevant paper for this package has been published in NAR Genomics and Bioinformatics, Volume 5, Issue 3.

If you are analyzing ChIP-seq data associated with human or mouse repeats, you can directly download prebuilt liftOver chain files to save time. The Makefile contains template to convert ChIP-seq/exo reads in genomic coordinates to reads in repeat coordinates based on the provided chain file. The easiest way to start using this package is to copy and modify existing workflow of ZNF10 and ZNF382, which demostrate how to process raw ChIP-seq sequencing files into normalized signal tracks defined in reference repeat coordinates for visualization. Additionally, they instruct how to extract the putative binding sites sequence from any defined repeat locus for specificity analysis through liftOut operation. If you are analyzing some non-human/mouse data, you will need to download and process the standard RepeatMasker output (.out and .align files) into some chain file using the buildChain function of this package first, and then perform liftIn operation for signal visualization.

Besides quantifying and visualizing ChIP-seq signals along reference repeat coordinates, this package implements functions (buildAnnotation, annotatePeaksNearRepeat, annotateSitesInRepeat) to annotate the relative locations of ChIP-seq peaks or putative TF binding sites near or within known repeats. The code examples are shown below:

buildChain: Construct a liftOver chain file and repeat sizes file based on RepeatMasker alignment file (.align) to map ChIP signals into reference repeat coordinates defined by RepeatMasker or Dfam database

Example: convert human RepeatMasker output into chain file for liftIn operation

liftOut: Lift all sites out of a specific repeat family at defined locus based on RepeatMasker alignment file (.align)

Example: extract all sequences located in 202 to 221 positions of human THE1B elements
sites = liftOut(alignment = "hg38.fa.align", Repeat = "THE1B", start_pos = 202, end_pos = 221)

buildAnnotation: Convert RepeatMasker file (.out) to Genomic Range for annotation of ChIP-seq peaks or binding sites

Example: build annotation datasets from human or mouse RepeatMasker output
Repeats.Human.hg38 = buildAnnotation("hg38.fa.out")

annotateSitesInRepeat: Annotate a list of binding sites that are contained in certain repeat elements, defined by RepeatMasker

Example: annotate mySiteList by Repeat.hg38, and output all sites

Installation instruction:

You can pull and install TECookbook package through R command:

RStudio is recommended to install and use this package.

Prebuilt datasets

There are some prebuilt datasets that you can download and use in conjuction with this package directly

Repeat.Human.hg38: Data from RepeatMasker file hg38.fa.out, used for annotating ChIP-seq peaks or genomic sites that overlap with repeats.

Repeat.Human.hg19: Data from RepeatMasker file hg19.fa.out; the same usage as above.

Repeat.Mouse.mm10: Data from RepeatMasker file mm10.fa.out; the same usage as above.

hg38ToRepeat.over.chain: The liftOver chain file from hg38 genomic coordinates to reference repeat coordinates, constructed by buildChain function.

hg38.Repeat.sizes: The Repeat sizes file of Human genome, constructed by buildChain function.

mm10ToRepeat.over.chain: The liftOver chain file from mm10 genomic coordinates to reference repeat coordinates, constructed by buildChain function.

mm10.Repeat.sizes: The Repeat sizes file of Mouse genome, constructed by buildChain function.

Acknowledgement:

The liftOver tool, developed by UCSC genome browser team, is needed here to map ChIP-seq reads into repeats coordinates.
