This PR is part 2 of #437. It cleans up dependencies in main source directory.

Artifacts built as part of this repository (
"dependencyOnly": false) are left intact (except forprotolite-well-known-typeswhich was misplaced unintentionally I guess).External dependencies (
"dependencyOnly": true) were really messed up. So I sorted they bynugetId, bumped up their versions, and deleted unnecessary duplicates.Related changes
