Possibility to specify known reference

Hi, would there be possible to have an option to specify a reference so that the REF column respect this one and the genotype calls in the vcf as well?

This is a very handy tool!!! I am also wondering if it is possible to specify a reference genome so that we can directly have the position, ref allele, and alt allele in place? Thank you very much.
