Fix process and logic gate glyphs not being included in compartment for CD -> SBGN translation.
- for processes: compartment is assigned if both the base reactant and base product (as defined by celldesigner) are in the same compartment.
- for logic gates: all linked glyphs need to be in the same compartment.
