Very minor, I bet the last column in the following line:

chipseq/assets/samplesheet_pe.csv

Line 2 in 51eba00

WT_BCATENIN_IP_REP1,BLA203A1_S27_L006_R1_001.fastq.gz,BLA203A1_S27_L006_R2_001.fastq.gz,BCATENIN,WT_INPUT

should be:

WT_INPUT_REP1
