Spermatogenesis

This code accompanies the paper 'Attenuated chromatin compartmentalization in meiosis and its maturation in sperm development' by Alavattam et al., Nat Struct Mol Biol, 2019.

  2. calc_scale_coeff.py: calculate Hi-C power law coefficient in a given range using maximum likelihood
  3. average_tads.py: plot average TAD profile
  4. see_loops.py: visualize point interactions on Hi-C map
  5. average_trans.py: plot average trans interaction map
  6. gc_strength.py: calculate genomic compartment strength
  7. mixing.py: interaction map mixing and genomic compartment strength evaluation
