Flacon only has access to ~/Downloads/ and ~/Music/ by default. If you have music CDs in other locations, then you'll have to adjust Flatpak permissions accordingly:
flatpak override com.github.Flacon --user --filesystem=/OTHER/LOCATION/WITH/MUSIC
