Judith pointed out to me that there is no point in a dummy fasta file being present for database downloads.

I think only rules without without inputs/outputs can run without sample files, so maybe the downloads have to be configured in a different way..

Maybe there could be two ways of triggering the download. Either by requesting the database representative as input for database dependent analysis. Or, by having a rule that request all databases (i.e. rule setup_databases) which requests the representatives, but only runs when called manually.

What if I just remove the input file checking and keep the rule downloads. Then it could possibly work.
