In this repository, we collect different workflows that use VILOCA for the analysis of heterogeneous viral NGS samples.

hiv_clincal and polio_sewage are the two applications that are presented in the manuscript:
"VILOCA: Sequencing quality aware haplotype reconstruction and mutation calling for short and long read data".
