Description of the issue:

GPRuler has corrected grRules for 889 reactions (S5 File). Overall, the essential gene analysis was improved:

image
(where "V" stands for viable and "N" for non-viable after KO). So both true positives (0.789 -> 0.795) and true negatives (0.03 -> 0.039) increased. As part of that, grRules were defined for 267 reactions that previously had no grRule. These results should be validated and improvements should be included.

Suggested solution:

One could directly include the new grRules, but it would be good to have a closer inspection of the results first.

GPRuler used Yeast 8.3.4, so rerun their pipeline with Yeast 8.5.0.

Check if essentiality predictions worsened for any of the genes: those that were True Positive or True Negative in Yeast8 but False Negative or False Positive in GPRuler. Otherwise, the new grRules can probably be applied?
