Ways reproduce

Please list all the actions and the input data used:
Issue shows up for a number of reasons related to running workflows.

  • Auxiliary_nodes are included in the data_set's file_count.

Observed behavior

After running Kallisto RNA-seq (SE) Quantification on a dev instance

Expected behavior

  • Total node_count should match a data_set file_count
