Why have both figshare and GitHub repositories?

This project's figshare repository ensures that even if the authors wander off, delete all their online profiles and never reply to a single email ever again the manuscript's data and code will always be available.

The GitHub repository in contrast allows them to interact with future users, find and fix bugs in the code and continue to develop the project.

Here's a nice little blog explaining how the Mozilla Science Lab have been working with GitHub and figshare to enable Code as a Research Object.

Why are there so many different items in the figshare repository?

Basically, the size of the files we're sharing are too big. It's definitely annoying, and you might find it easier to just download this GitHub repository instead! The files are exactly the same, it just depends on your personal preference.

What exactly are the numbers in the PLS_gene_predictor_vars.csv file?

The values in the PLS_gene_predictor_vars.csv file are z-scored averages of all samples that fell within the same anatomical structure as the closest sample to the center of a region. Data is included from all 8 hemispheres (6 left hemispheres and 2 right hemispheres for which the x coordinates of the MNI locations were flipped to align with the left hemisphere) and the gene expression values were z-scored for each participant before averaging within structure, and z-scored again after this process. From a biological point of view, using standardised values assumes that raw expression levels do not necessarily correspond to biological effect sizes.

The supplementary material of our paper on Gene transcription profiles associated with inter-modular hubs and connection distance in human functional magnetic resonance imaging networks has a little more detail on this process than the supplementary material of our PNAS paper.

More information about the values in PLS_gene_predictor_vars.csv can be found in our file descriptions wiki page.
