Pandoc will only open the first URL in the line.

For example, if this is the line in a file called fil1.md:

This is a URL to [File 2](./fil2.md) and this is a URL to [File 3](./fil3.md)

Pandoc will correctly open the link to File 2 if the cursor is over File 2. However, Pandoc will fail to open the link to File 3 when the cursor is over File 3 and navigate instead to File 2.
