Pipeline requires >16GB #2

Currently, running the full pipeline crashes on my workstation that has 16GB of RAM with an OutOfMemory error. Perhaps some functions can be tweaked to not use such an excessive amount of memory?

Thanks for reporting - the best way might be to try to downsample the data a bit. I'll be back after New Year's to look at it more thoroughly
