Everything was going great until this message starting popping up. Nothing is running except for TaskbarGroups - I checked with the Task Manager for Windows 11.

Hi jemcdonoughiv. I just ran into the same issue. I don't know if this can rightly be called a bug. I think it's more of a poorly worded error message that isn't as informative as it could be.

The irony here is that the solution to the issue is right there in your own problem description. "Nothing is running except for TaskbarGroups."

I scoured the entire task manager and couldn't find anything running at all within the group, but I did notice something odd.

See if this works for you next time it happens:

I looked down at the taskbar and the icon for the group looked like this. This is my control panel icon only because I could not get a screen capture of the group icon in this state. Note the white bar at the bottom of the icon, indicating the program is running.

For some odd reason the group was open while I was trying to edit it, so TBG was telling me something was running within the group but what was actually running was the group itself!

All I had to do to fix the issue was to click on the group icon to close the group and finally I was able to add shortcuts again!

Normally though, when you click OFF the group icon, the group bar closes automatically, so I would say that because it didn't in this case, that is a bit of a bug. But it's not a serious one if you know what's going on.
