Optimized branch lengths flag for user tree does not work properly

Dear Stephan,

Thank you very much for your amazing piece of software.

I am using Phyml with an input tree ("-u" flag) which I only need to have optimized branch lengths ("-o l").

It's odd that the algorithm changes the tree topology even though it suppose to be kept unchanged. I double checked it with your web-server and I got the same faulty result.

I like to emphasize that just a portion of my sample has such an issue. Moreover, all the trees are rooted and in Newick format.
