The settings menu only applies changes when the install button is clicked. If an option is changed after install nothing happens. Pressing the install button again also doesn't work because the install script throws errors when the files already exist.

Which template are you using?

This works fine for many templates, therefore this is most likely a template specific, please let us know what template you're seeing the issue with (as @2020Sanoj already asked)
I'll also move this issue to the PufferPanel templates repository as it's an issue with a template, not the panel as such

Minecraft Fabric though I'm assuming all the Minecraft templates are similar enough it could be an issue with all of them.

For me all Minecraft templates I tried (including fabric) work fine, I can change settings and anything that's part of a config file like server.properties applies after hitting install again, which for me doesn't care if the files already exist or not
Did you make any modifications to the template? Or did you possibly cause file permissions to get in the way by handling files outside of the panel and its SFTP?
