Key errors during trial run

Hi!
Nice work on the pre-print. This will be a really useful tool.

While I was performing a trial run with the Pseudomonas data from osf it threw up some KeyErrors.
I've attached the program log here. Does this impact the results?

One more thing. Pytest for nanotext failed using the installation instructions. It's calling python 2.7 instead of 3.7 using that method. But using python setup.py test as suggested in the nanotext git worked. Not sure if this is just my installation.
