There's a project I work in that uses a git submodule, but currently Neo-tree only highlights the submodule directory if there are files within it that have been modified, not the files themselves.
Here's a screenshot of an example project I created that uses a submodule. The tested.js file has been modified, but there's no indication from Neo-tree.
