I was wondering whether there is some option to skip the postprocessing steps, meaning all those that go from the merged matrices (no matter their extension) to filtering, normalization, dim. reduction, diff. expression, etc.
Since those steps are often tailored by the user based on prior knowledge about the sample(s) he/she is analyzing, it would be cool to make the pipeline only run for steps up to that point.
...Unless there is already such a feature!
If there is a flag that makes the pipeline stop right after creating the h5 matrices, this will bypass the fix in #232 , at least for people that only need the steps up to the raw matrices.
Thanks for the huge work on the pipeline!
