It's giving me errors for files that as far as I can tell, do not exist?

m64p_types.h
...plugins.h
...common.h

and so on. What Am I missing?

The installation of the API/-dev files from mupen64plus-core. If you use a distribution version of the core then check for a libmupen64plus-dev package.
