Single app or multiple apps for in house development

I build many of the extensions for our company, and I started by creating separate apps based on the type of modification.
I found it easier to manage and locate things at the time, but now starting to wonder if this is really better.
Trying to manage id's and collaborate seems to be harder.

What is best practice? Should I have one app with all modifications?

Any advice is greatly appreciated.
