I don't know if this is possible, but...

For quests, a specific tab for quests (or perhaps multiple tabs to better organize the quests) showing the quests in-game names, in their Adventure Log order, that allows people to set them as ready, in progress, complete, etc would be incredible.

For shrines, towers, and lightroots, these tabs would show their in-game names and let people set them as found, open, etc.

Setting all of these things should also set and fix flags, as well as, if possible, automatically add the reward to the inventory (for example, if you use the save editor to complete the Misko side quests, via the editor, the armor pieces will be automatically added to your armor inventory if there's room). I should note that completing a quest adding the reward to the inventory isn't necessary... I don't even know if that's possible. It's just an additional thought on the idea. But at the very least, completing quests, or finding towers, lightroots, or shrines, should set relevant flags, as well.

This could be especially true with Shrines, since some of them are tied to Shrine quests, would it be possible that setting the shrine to cleared would also set the related quest (and relevant flags) to complete?

Is it possible to add in-game names? I am trying to fix a bug with a Kilton mission where he asks to put the statue on the stage, but there's no actual statue to put on the stage. And now it's stuck and I can't progress the mission. I tried searching for the mission but I can't tell with the current system which mission it is. I truly appreciate the work you've done so far with this free tool you've made available for everyone to use.
