Hi there,
I know exactly what you mean..
Just go to the monokai code by clicking View Code after entering the monokai them and go to index.less file that is in the file styles.
find the lines in the code that says .gutter {background-color: @syntax-gutter-background-color;} and erase that. don't forget to hit ctrl+s to save, and problem solved :)
