I apparently overlooked a bunch of links to https://github.com/kassonlab/run_brer/issues when migrating the repository. The migrated issues should be "closed" in run_brer, but should have links to the new brer-md issues.

To avoid confusion, we should probably update the comments in the .py files with the correct https://github.com/kassonlab/brer-md/issues URLs and numbers, before we get too many more brer-md issues.
