CUERipper does not scan for indexes > 01 and thus does not put them in the cue sheet.
For example, rip a disc like Enigma's MCMXC a.D. (at least, original pressings from the 1990s). Tracks 2 & 7 each have 3 parts, with indexes mentioned in the disc's subcode. CUERipper's cue sheet only shows the INDEX 01 data, no INDEX 02 or INDEX 03:

PERFORMER "Enigma"
TITLE "Principles of Lust"
INDEX 01 00:00:00
[...]
TRACK 07 AUDIO
PERFORMER "Enigma"

Meanwhile, EAC (ripping to separate tracks) shows those indexes, which it specially scans for:
