I tried running TMT proteome data using Maxquant on Linux system, but it kept getting stuck in the "Preparing searches" step. In this step, except for seeing that the main process Maxquant is in a sleep state, no other process is using memory for any calculations, and this process has been ongoing for 2 weeks. So far, it is still in this state without any errors, but there is also no generation of anything.

  1. Go to the combined/proc folder and check. Apart from the initial step of running to "Preparing searches" which generated 'Creating_protein_files * *. finished. txt', there were no files generated in the following two weeks.
  2. The command to run is dotnet/home/SoftWare/MaxQuant_v2.3.1.0/bin/MaxQuantCmdexe mqpar.xml
  3. The dotnet version I am using is 7.0.408
Could you please help to see what the reason is and how to solve it?
