Refactor the backend code base to improve developer productivity and maintainability.

Tasks

Create a commons module for shared python utilities #1046
Increase logging
Use nhcommons in modules to remove code duplication #1197
Update all print statements to logging
Upgrade timing logs to decorators
Format all doc strings to be consistent with sphinx formatting
Increase test coverage
Add checks to prevent code coverage from reducing
