Allow overriding yaml config options with env vars, so we can remove the sample configs from the gitignore

This is a dev QoL request. It will make it easier to update the same configs according to feature changes, while allowing us to set something up to let people pass in things like the github app details through the environment without causing pending git changes. It also would make .yaml vs .yml less of a gotcha.
