Hi, @brianjohnhaas

RNAsamba is a software that can predict protein sequences based on transcripts, but there is no cds sequence here. So here I use the protein sequence predicted by Rnasamba as the blastp database. Is this method feasible?

However, through this method, the original protein sequences predicted by RNAsamba were 174,084, but the cds sequences obtained through TransDecoder were only 171,513. How should we understand this? Is it feasible?

ORF type:internal Should this type of cds sequence be retained?
Based on the above method, does the type of Internal in the obtained cds sequence need to be eliminated? However, this corresponding ID is the predicted protein sequence in Rnasamba, so how to deal with this situation?
