hello,
I want to ask about the final output file 'transcripts. Fasta. Transdecoder. Gff3' and 'transcripts. Fasta. Transdecoder. Genome. Gff3' what is the difference? I am using it for gene structure annotation, which will eventually be integrated into EVM, which one is more suitable for me?

The genome gff3 should have coordinates relative to the target genome, and that would be used for genome annotation efforts.
