I happened to notice that the pathnames in your .Rmd files are absolute, but should be relative when possible.
What you could do is have a script parameter such as rss.path, and then set, for example, gsea.path <- file.path(rss.path,"Data/gwas_gsea/summarize_enrichment/round2_pathway/"). Just a small comment.
