I have used the script, with a number of subreddits in whitelist parameter (in shreddit.yml).

When the operation started, it showed this:
INFO:shreddit:Keeping items from subreddits …

With the list from whitelist. So everything was okay.

Howover, at the end, it deleted everything on the account.

Did you look at the nuke_hours line? It ignores the whitelist.
