prezto's usage of compinit -C can cause hard-to-debug problems for its users, as explained by this and this highlight of a very insightful analysis from zsh-bench.

Also, though unrelated to this issue, I believe that the rest of the zsh-bench analysis is probably worth looking at and may give some good insight for improving prezto.
