Hello,

I have recently started using VDJTools. I used JoinSample to create joint clonotype abundance table. I am trying to understand the following:

  • How the frequency is being calculated ?
  • What kind of normalization and scaling is being done to obtain frequency?
  • What does it mean when freq =1 in the output?
  • What's the difference between "freq- Normalized clonotype frequency" and "sample name- Frequency of a joint clonotype at corresponding sample"
  • For post processing analysis, should I consider "sample name" frequency or "freq"?
