Hi David,

I can't remember what this error means and it isn't linked to a particular strain...

[lraven@barcoo RedDog_v052]$ cat log/alignBowtiePE.3390684.stderr
(ERR): mkfifo(/tmp/26318.inpipe1) failed.
Exiting now ...

Working directory is /scratch/VR0082/lesley/RedDog_v052/

This is a collision error of temp files during piped commands in a batch script.

Whilst this is not directly a RedDog issue (the problem is o/s related i.e. how slurm is handling piped commands), it is under investigation...
