I heard good things about waffle.io and it was free so I set it up, but I don't have a lot of experience with such things, anyone with experience with waffle.io specifically or perhaps you have a preferred project management type site, please comment

Really depends on your needs. For Github Issues I like Waffle and it works well. For project management I'm currently using Quire as I haven't yet launched so it's quicker/easier to track my project outside of Github. Really just personal preference. I think Quire until you have a beta and are getting feedback and then Waffle to manage feedback (issues) and resolve them could be ideal.

Hmm...I'm doing a little research and seeing OpenQuire for technical reporting and quire for investing in startups?
