Lofgren Lab Guidelines and Expectations

About

About the Lofgren Lab

The Lofgren Lab, part of the Paul G. Allen School for Global Animal Health (SGAH) at Washington State University, is a computational epidemiology group working at the intersection of human and animal health. Using mathematical, computational and statistical approaches, the Lab tackles challenging problems including:

  • Healthcare-associated infections
  • Antimicrobial resistance in humans and animals
  • Emerging infectious diseases

Additionally, the Lab seeks to be at the forefront of methods development in computational epidemiology, especially in methods that allow the fusion of simulated and empirical data.

About This Document

This document is intended to layout the guidelines, expectations and policies of the Lofgren Lab, and to act as a reference for members of the Lab who have questions about administration, the conduct of research, or other practical aspects of working as part of a research group.

Scheduling, Meetings and Administration

  • Differing Work Styles: Academia is conducive to a variety of different work styles - people can have successful professional careers working 9-5 on-site, or remotely in the small hours of the morning, as well as everything in-between. Lab members are encouraged to find the style that works best for them, so long as that allows them to make the needed progress in their program, interact with fellow lab-members and collaborators as necessary, etc. Unless otherwise specified (a scheduled meeting, a lab-wide activity, etc.) there are no mandatory hours where you must be in the lab.

One-on-One Meetings

  • Individual Meetings: As with individual working styles, the frequency with which lab members are expected to meet with Dr. Lofgren may vary based on personal preference, as well as the stage of their program (i.e. students with a very heavy course load may wish to meet less frequently, whereas prior to one's defense frequent meetings may be desirable). Similarly, some of these meetings might require several hours, while others may only be brief check-ins. However, it is expected that students will schedule a standing meeting time with Dr. Lofgren.

Lab-wide Meetings

  • Lab Meetings: Approximately once a month, the entire lab will meet as a group. This is an opportunity to discuss projects as a whole, coordinate lab activities, or just share the trials and tribulations (and victories) that are part of the scientific experience. The schedule will be determined at the beginning of the semester, and regular attendence is expected. While lab members will occasionally be asked to present their work, discuss the methods they are using, etc. please also feel free to request this time to practice presentations or talks in front of a friendly audience. Dr. Lofgren is responsible for bringing snacks.

  • Lab Dinners: On occasion (approximately once a semester) Dr. Lofgren will organize and host a "lab dinner", either at his house, a local park, restaurant, etc. These are intended as social occasions, to help the lab get together in a relaxed, social and non-academic environment. Lab members are encouraged to attend, but these are by no means mandatory. Feel free to bring spouses, significant others, children, etc.

Committee Meetings

  • Food and Beverages: Students in the Lofgren Lab are not expected to provide refreshments of any sort for meetings of their dissertation committee, qualifying exams, dissertation defenses, etc. If a particular event calls for snacks, coffee or anything else, that is the responsibility of Dr. Lofgren.

Evaluation

The primary method of informal feedback for all members of the lab is through ther regularly scheduled meetings with Dr. Lofgren and/or other supervisors within the lab (i.e. a postdoc overseeing an undergraduate student's project). If you have questions or concerns about your progress, the direction of your research, etc. please bring them up.

Note that students in the Lofgren Lab may be formally enrolled in several different programs, with different requirements (especially for doctoral students). Consult the handbook of your program for specifics.

Undergraduates: Formal evaluation of undergraduate students will depend on how they are involved in the lab (i.e. graded credits vs. summer work etc.) as well as their level of experience, field, etc. Dr. Lofgren will lay out the expectations for each undergraduate student individually.

Graduate Students: Several evaluation stages exist for graduate students as they progress through their carrer at WSU. These include:

  • Doctoral Research Credits: Typically a departmental 800-level course, at least one credit of this class is required for all doctoral students in the lab. While these are not graded credits, students receive a binary grade of Satisfactory/Unsatisfactory. The receipt of a U-grade is an indicator of a need for serious improvement.
  • Qualifying Exam: Some programs require a qualifying exam, which is an intensive exam meant to evaluate as student's grasp of their entire coursework and the fundimental aspects of their field. Passing one's QE is an essential step in moving beyond the coursework-phase of one's program and into intensive research.
  • Preliminary Exam: The preliminary exam lays out your intended doctoral research, and consists of a formal written product, an exam, and an oral defense of your proposed research with your committee, where the overall plan, the methods you propose to use, the assumptions made, etc. will be evaluated. This step is essential for laying out your plans for the final years of your program.
  • Defense: The final evaluation of your doctoral program, a doctoral defense is a presentation of your dissertation research followed by a question and answer session with both your committee and other members of the faculty. Once you have passed your defense you are, effectively, a PhD. Note that while the defense is not a formality, and you may be asked challenging questions, your committee will likely not allow you to schedule your defense until they're confident you will pass.

Postdocs: The formal evaluation of postdocs is largely based on an annual performance review, which will also be used in determining if a contract will be extended for projects with continued funding support.

Personal Interactions within the Lab, WSU, and the Wider Research Community

Science is founded on the exchange of ideas, and this exchange occurs best when people feel free and safe to express their thoughts in a respectful environment. Members of the Lofgren Lab are expected to treat their fellow lab-mates, other members of SGAH and WSU, and members of the wider research community with dignity and respect. Failure to do so will be addressed in an appropriate manner.

Similarly, the responsible conduct of research is governed by Federal law, WSU policy, and the norms and standards of the academic community. Scientific fraud, academic dishonesty or violation of ethical guidelines will not be tolerated.

Concerns may be brought to Dr. Lofgren, or Becky Manning. Concerns regarding sexual harassment or discrimination should be addressed to WSU's Title IX Coordinator (https://oeo.wsu.edu/title-ix/).

Collaboration

Modern science is built on collaboration, and this is especially true for a computational lab, which is largely dependent on the research collection efforts of others. Lab members are encouraged to collaborate freely across WSU and between other institutions, and to view these collaborations as long-term partnerships. These links are also important for your future career, as collaborators are often important sources of positions, letters of recommendation, introductions, etc.

Note that in some cases, different discipline-specific norms may come into conflict. For example, the relative importance of conferences vs. papers, whether a paper should be written in Word or LaTeX, or the acceptability of pre-prints. In resolving these issues, it is important to be respectful of other fields, recognize that these differences do not carry moral weight, and to ensure that everyone in the collaboration is getting what they require to succeed.

Dr. Lofgren should be consulted before beginning these collaborations however, to ensure that lab resources are allocated appropriately, student and postdoc progress is protected, etc.

Personal Issues

It is possible that issues will arise in your personal life that will impact your performance in the lab - constraining your time, making certain tasks more difficult, or requiring some time to address your health and well-being. Members of the lab should feel free to schedule a private meeting with Dr. Lofgren to discuss these issues as they wish and in as much or little detail as they are comfortable with in order to help find an accomidation that will work for them.

Members of the lab are also highly encouraged to avail themselves of the support programs that are available to them as members of the WSU community. This includes the Division of Student Affairs and Cougar Health Services.

Personal and Lab Websites

  • Lab Website: The Lofgren Lab maintains an official website, which showcases our research, lists members and alumni of the lab, provides central contact information, etc. At present, it is maintained by Dr. Lofgren. If you notice your information is missing, a recent publication is not listed, etc. please inform him.

    • Current URL: http://www.lofgrenlab.org

    • Subdomains for specific projects may be available (i.e. demo.lofgrenlab.org). Talk to Dr. Lofgren to see if a sub-domain is appropriate and available.

  • Personal Websites: Members of the lab are encouraged to maintain their own personal websites that highlight their own work, research interests, etc. These should ideally link back to the main Lofgren Lab site in some form, and vice versa.

Social Media

In order to support the seperation of one's personal life and professional life, Dr. Lofgren will not accept connections on social media services not intended for professional use. His professional Twitter account is @GermsAndNumbers. Members of the Lab are expected to use social media appropriately, and at their discretion.

Publications and Conferences

Authorship

  • Authorship Requirements: The Lofgren Lab follows the ICMJE guidelines of for determining eligibility for authorship. Authors must have had a substantial contribution to the design and analysis of the study, as well as having at least reviewed and commented on a draft of the manuscript. Because of the work, effort and expense that goes into the collection of data, it is likely that organizations providing the Lofgren Lab with data will have at least one author on any ensuing manuscripts directly related to that data. The Lofgren Lab does not give "courtesy authorships" to those not involved with a study in the hopes of boosting a manuscript's profile, chances of success, etc.

  • Authorship Order: The majority of publications emerging from the Lab will be in disciplines where authorship order is not alphabetical, but instead carries certain meanings. Generally speaking, the first author is expected to be the individual who carried out most of the "work" of the project, and who did most of the writing of the manuscript. The senior author can be thought of like the person at the end of Oscar acceptance speeches, "...none of this would have been possible without the help of...". In the middle, things are somewhat more ambiguous. Often the second author is assumed to be someone who did a substantial amount of coding, data collection, etc.

  • Negotiating Authorship Order: A rough notion of authorship order, or at the very least who is first and who is senior author, should be in place towards the start of the project, and absolutely should be in place before writing begins on the paper. This helps not only in preventing misunderstandings, but also in understanding everyone's role in the project - someone who is a middle-author on a paper generally should not be the person expected to write the bulk of the first draft. A candid conversation about authorship order is advisable from the outset of a project.

  • Corresponding Authorship: In addition to authorship order, one author must also be designated the "Corresponding Author". This is the author to whom media inqueries, emails, etc. are addressed, and in some manuscript submission systems, this is also the person who must submit the manuscript. This should ideally be someone with a stable email address, and when in doubt, Dr. Lofgren is a safe choice.

  • Co-First Authorship: Some journals allow authors to designate two or more individuals as "co-first" authors, essentially suggesting they should share the primary credit for the manuscript. It is unclear how many readers take these sort of co-first designations seriously, however if you wish to designate co-first authors, feel free to do so. Note that, if pairs of co-first authors publish multiple papers together, you should allocate the position of the actual first position in the authorship list as evenly as possible (e.g. Paper 1: Jones, Smith et al. and Paper 2: Smith, Jones et al.)

  • "Should Dr. Lofgren be senior author on my paper?": Often, but not always. There is a common perception that one's academic advisor should be an author on all your papers. This is not the case. Merely being one's advisor does not fulfill the generally agreed upon requirements for authorship, and even if Dr. Lofgren does work on your project, there may be a more logical choice for senior author.

Conferences

Conferences are an important part of your scientific career, and represent opportunities to present ongoing work, network with your fellow scientists, be exposed to developing resesarch in the field, and begin to build your professional reputation.

  • Attending Conferences: Members of the lab are encouraged to attend academic conferences. Particularly, members of the lab are advised to select a single conference and aim to submit to that conference and attend it yearly - repeated visits to the same conference are often more productive for building relationships than a more scattershot approach.

  • Funding for Conferences: Conferences are expensive. Funding to attend a conference is likely only available if you have a poster or oral presentation accepted for the conference, and even then, funding availability is subject to the lab's budget. Consult Dr. Lofgren to make sure there is sufficient funding to support conference travel prior to submitting. If needed, a single member of the lab may be asked to present multiple people's projects, especially if there are a number of posters from different authors. Members of the lab are not expected to fund their own conference travel.

  • International Conferences: It is often much more difficult to find funding to support travel to international conferences, and airfare, registration and lodging in international locations is often considerably more expensive than domestic destinations.

  • Reimbursement: As mentioned above, conference travel is expensive. Some of these expenses, such as registration and airfare, can be paid for in advance by SGAH. Other expenses, such as hotels, meals and other incidentals can only be reimbursed. Generally, the reimbursement process at WSU is relatively swift (compared to some other institutions). However, this can still put significant financial strain on a graduate student or postdoc. This strain should never stand between a member of the lab being able to travel to present their work. Please come speak to Dr. Lofgren in confidence and we will find a solution.

  • Travel Grants, Volunteering, etc.: Many conferences have student travel grants to help defray the cost of attending a conference. You are strongly encouraged to apply for these, even if funding otherwise exists to pay for your travel. These are often fairly prestigeous awards that can help bolster your CV, and they free up funds for future travel. Similarly, some conferences (i.e. SER) have volunteer opportunities, allowing students to work the registration desk, act as room monitors, etc. during the conference in exchange for waived conference fees. Do not overlook these opportunities - in addition to helping fund your travel, these opportunities often let you meet important figures in the field on a more personal basis, and volunteers are often given first pick of tickets to limited-space events like breakfast sessions.

  • Conference Codes of Conduct: Many conferences are now issuing Codes of Conduct for their attendees (for example: SER). While attending a conference you are expected to abide by these codes, and act in a professional and respectful manner. Violating these codes can have major ramifications on your career, including being banned from conferences, removal from the organizing society, and disciplinary action on your return home.

  • Common Conferences Lab members, collaborators or alumni attend:

    • SER (Society for Epidemiologic Research)
    • SHEA (Society for Healthcare Epidemiology of America)
    • IDWeek (SHEA, IDSA, HIVMA, PIDS joint conference)

Workshops, Summer Schools, etc.

Funding may be available to attend workshops, summer schools or other programs intended to advance a lab member's education, introduce them to a special skillset, etc. If you are interested in attending such a program, discuss it with Dr. Lofgren.

Summer schools and workshops members of the lab have previously attended:

  • Summer Institute in Statistics and Modeling in Infectious Diseases (SISMID): University of Washington

Open Access, Open Data, and Pre-prints

  • Open Access: Where possible, the Lofgren Lab supports placing research findings in open access venues. In many/most cases, NIH/CDC funding requires the depositing of funded manuscripts in Pubmed Central one year after publication. Many journals do this automatically, especially in the biomedical field, but it is the corresponding author's responsibility to make sure this occurs. In this case, Dr. Lofgren considers this sufficiently open access - the lab will not pay an additional fee to make the manuscript immediately accessable barring special circumstances (for example, an outbreak-related paper where timely dissemination will have a major impact). For papers accepted in open access journals, or where there is no funding-related open access mandate, the Lab will pay for open access fees as budget allows. Consult with Dr. Lofgren before submitting a manuscript to an open access publication.

  • Open Data: For most manuscripts, accompanying code and data should be made freely available as part of a paper-specific repository on the Lab's Github site (see Resources.md). This includes the code used to run simulations, analyze simulation data, produce plots, etc. as well as any data produced via simulation. This code should be clean, well-commented, and otherwise usable by interested readers. References, code and data for other projects, either ongoing or completed, should be removed.

    • Human Subjects Data: Non-simulated data from human subjects involves more concerns about privacy and anonymity, and the publication of this data is likely governed by IRB approvals, data use agreements, etc. Consult with Dr. Lofgren before making this type of data available.
  • Pre-prints: Pre-prints are copies of manuscripts that are posted online prior to submission to a peer-reviewed journal, and are intended to make preliminary research results available to a wider audience in a timely manner. While in some fields pre-prints are widely accepted, the biomedical field has not yet reached a consensus on the use of pre-prints (this is especially true for medical journals). While many journals do not consider pre-prints to be prior publication, it is best to check the policies of the specific journal you intent to submit to prior to posting a pre-print.

    • Preprint Servers: At the moment, the most appropriate pre-print server for nearly all papers from the Lab is medRxiv.

"Alternative" Careers

Members of the Lofgren Lab are encouraged to consider career paths beyond academic faculty, including other types of positions in academia as well as careers in government or private industry. Realistically for a field at steady-state, the replacement value of the average faculty member in that field is 1, meaning only one of their students is likely to go on to a tenure-track faculty position, and even if a field is doubling, that number is only 2.

Students and postdocs considering these careers are equally important to the success of the Lab, and have the same access to equipment, support, funding for travel, etc. as well as the same expectations for publication, academic performance, etc.

Side Projects

Side projects can be an enjoyable way to learn new skills, prevent burn out, explore new fields, and continue to develop your career. Often, these projects can produce unexpected benefits, including suggesting new approaches to your "main" project, opening up new avenues of research, etc.

Members of the Lab are encouraged to explore their own research interests, with a few caveats:

  • Side projects should remain side projects, and should not impede the progress of projects that are funding you, or are necessary for your academic progress.

  • Because side projects are often difficult to link to a funded project's aims or goals, funding for presenting these projects at conferences, publication fees, etc. may be limited.

Leaving the Lab

There are a number of reasons to leave the Lab, from changing research interests meaning you believe another lab will be more capable of supporting your interests and goals to successfully moving on to the next step in your career.

Upon leaving, it is expected that you provide Dr. Lofgren with any data, code, materials, etc. necessary to allow another member of the Lab to continue to work on any incomplete or ongoing projects you are leaving behind. Lab members moving on to new academic positions may wish to take these projects with them to continue working on them - the ability to do this will vary from project to project, depending on the resources involved, any contractual agreements that govern the project, etc. and will be discussed between the Lab member and Dr. Lofgren on a case-by-case basis, with the aim of helping support them in their new position while still ensuring the ongoing success of the Lab.

Lauren McCluskey, a 21-year-old honors student athlete, was murdered on Oct. 22, 2018, on the University of Utah campus by a man she briefly dated. We must all take actions to ensure that this never happens again.

Any form of sexual harassment or violence will not be excused or tolerated at Washington State University. WSU has instituted procedures to respond to violations of these laws and standards, programs aimed at the prevention of such conduct, and intervention on behalf of the victims.

WSU Police officers will treat victims of sexual assault, domestic violence, and stalking with respect and dignity. Confidentiality is of the utmost importance and WSU Police will assist by providing resources to victims. In addition to its law enforcement efforts regarding sexual assault, domestic violence and stalking, WSU Police refer victims to the appropriate university and/or local community counseling and other resources devoted to assisting victims.

Advocates help survivors determine their own needs in regards to their physical and emotional health, reporting options, and academic concerns. They connect survivors to campus and community services, and provide accompaniment to important appointments (court, hospital, and police) and support throughout the process. WSUPD can also connect you with advocacy services, if desired. The local advocacy group is Alternatives to Violence of the Palouse, whose services are free, immediate, and confidential.

Other confidential resources include WSU Counseling and Psychological Services. If you would like to speak with a counselor after business hours, WSUPD can contact the on-call counselor and have them call you directly or a crisis telephone number is provided. Information shared with the counselor will not be provided to WSUPD without expressed permission from you.
