PolyData solid modeling Boolean operations produce poor geometry

I've been trying to programmatically generate a solid model of a medical device by unioning spheres and cylinders.

Creating a simple union of cylinder and sphere with the same radius produces a non-valid solid model with gaps and extra faces between the cylinder and sphere.
