Clean up documentation to clarify that commands like "pip install" are meant to be run at the command prompt. #3064

Task Description

In the getting started guide (and possibily other spots), be clear that commands like conda ... or pip install ... are meant to be used at the OS command prompt. We have had some users who were confused about this, and tried to issue those commands in a python shell.
