Right now Scene's scripts and boot.lua do not have the same capabilities as a real GameObject (they don't have any Local.Init and can't use event listeners as easily as real GameObjects).

After the Scene / GameObject merge, it would be better to have a "Main" Scene running the boot.lua so you can use everything you are used to.
